Thanks Eion. I have "Minimise new conversation windows" checked and the "Hide new IM conversations" set to Never and I don’t see new pop ups, but others on my team have the same settings applied and do see pop up notices. Very odd.

Have you tried the options in Tools->Preferences->Interface, in particular the "Minimise new conversation windows" and the "Hide new IM conversations" settings?
