 I knew that because tools like Tweak UI getting in the way of focus
 stealing is often the cause of bug reports exactly like this. Double check
 the focus stealing settings (if you didn't already), it might be a good
 idea to toggle them on and off just to be sure, you can also try turning
 off the focus follows mouse stuff and see if that makes a difference. If
 none of this helps, I'm not sure what else to say. datallah would need to
 chime in if he has anything else to say about this.
