 I've had this same problem a few times as well.  All I can add is that
 when this happens, if I kill pidgin.exe using Sysinterals pskill program
 from another computer, my mouse and keyboard will return and Synergy
 resumes working.

 I don't have to be doing anything to pidgin when this happen, so I suspect
 that it occurs when I am receiving a new message or a buddy is logging on
 or off.  Something along those lines.
