 I misunderstood your original comment.
 I thought you logged in to the same account in MSN Messenger and Pidgin.

 Logging in to two different accounts shouldn't be any problem I think.

 Maybe you can activate the debug window and see if there are any errors
 reported? (Help->Debug Window).

 (Note that I am not one of the developers so all my information might not
 be correct :-))
