 I have two PCs, one running OS X and one running Vista.  I have Synergy
 set up (see http://synergy2.sf.net/ - similar to e.g. x2x) so I can use
 one keyboard/mouse, connected to the OS X machine.

 I have limited Vista experience, but I suspect part of UAC or other
 security controls limit synergy from being able to act on some windows,
 allowing only the local keyboard/mouse to work.  UAC windows and some
 installers are one example.  Pidgin is in that group too, it seems.

 The behavior is that the window is not clickable.  It doesn't get raised
 or gets focus.  If there is a Pidgin window focused already for whatever
 reason, the remote keyboard/mouse stop working altogether, until I alt-tab
 away with the local keyboard.
