 I once had a issue after I reanmed a group like this.  The way I got
 around it was deleting the account from Pidgin (with that account first
 logged off), restarting then readding it.  It should reload your contact
 list from the servers.  At least it did with me and you won't see all the
 popups since it does not have anything in the list for that account in the
 first place.

 Also you might want to take a look at http://plugins.guifications.org and
 try the plugin listhandler (in the plugin pack).  It will backup your
 contact list.  You don't want to do a restore unless you have to as it
 will as for authorization from contacts again but it is better than losing
 those contacts or readding them all by hand (if you even have a list of
 them).
