Comment:

 How about this way ?

 When you recieve a mail notification, you have a small yellow window on
 top of the buddy list, when you mouse-over it, it displays a small X on
 top, which you can click to close the notification.

 How about adding this mini X (close) functionality, to the notifications
 popup at the bottom (the grey one), and then it will quietly close the
 window without taking any action ?

 This way, it won't take too much space, but still have the silent ignore,
 and if it popup next time, you should know to click deny if you really
 want it gone.
