Comment:

 If it is a buddy you've chatted with already, it probably is working as
 intended - when you close a window, it doesn't close the conversation
 immediately, so when a new message comes in subsequently it isn't a new
 conversation.

 You can change this behavior by checking the "Close IMs immediately when
 the tab is closed" checkbox in the "Conversations" preferences.
