 I experience similar behavior.
 Single monitor (laptop lcd).
 Pidgin is running, but (the Buddy List is) minimized.  Pidgin's Docking
 option turned off.  Pidgin's window location (if I were to open it) would
 be towards the top right of the (single) screen.
 I dock my laptop, to use both the laptop LCD screen (on the right size)
 and my separate CRT (to the left).
 I open Pidgin, and the window is on the LCD monitor, but the window title
 (and controls) bar is off the top of the monitor.  I can't get to it to
 move it around, either.
 I'm not sure what the best behavior here is, but it would sure improve
 things for me if, when pidgin opens its Buddy List window, it placed the
 top bar of the window entirely in the visible area of the display.
