 I never experienced this problem although I've been using Pidgin since
 Gaim 1.5.0.
 I suppose your history exists somewhere, but you can't find it.

 Please check whether:
  - ...your computer clock is wrong. If your clock is wrong, your chatlogs
 might contain wrong dates and times.
  - ...you changed your username, server or protocol. If you do this, old
 chatlogs will be left in the old directory and new ones will be stored in
 a new directory.
  - ...the other user or the chatroom that you are using changed their
 names. If they do, they are considered seperate users or channels.
  - ...you have disabled logging.
  - ...you chose the wrong account when viewing your logs.
  - ...this is problem is related to capitalization. If a user changes the
 capitalization of his username (e.g. AbCd to aBcd), Pidgin considers these
 usernames different and stores the logs in seperate directories even if
 usernames are ignore-case.
  - ...you left the conversation tab/window open between two conversations.
 If you don't close the conversation window between two conversations,
 Pidgin will store both conversations as one conversation in one file. This
 can be very confusing if you don't close a conversation for several
 months.
