Comment:

 I know this is annoying to test (since it takes 10 minutes or so to test),
 but do you still notice this with 2.5.8? I'm trying to reproduce it, but
 I'm failing with the following settings:
    * Hide new IM conversations: Always (so that the new IM doesn't bring
 the window back, right?)
    * `Close IMs immediately when the tab is closed` unchecked

 What are your auto-away/idle settings (Report idle time, Minutes before
 becoming idle, and Change status when idle) set to?
