 I have to say, this is an incredibly annoying problem.  I got it today for
 the first time after several months of use.  I upgraded to 2.5.5 hoping
 for a fix but alas, the windows started amassing after logging back in.

 Creating a new blinking dialog box every 30 seconds is never a good idea
 :)
