 I am experiencing the same problem.  I use Yahoo! and XMPP.  The XMPP
 lists seem to be the ones that just keep coming back.

 I created new groups to move the buddies to, so that I could delete all
 the other ones.  The new groups remain after pidgin is restarted, but they
 are empty and the old XMPP groups are back and have the original buddies
 in them (that I had moved to my new groups).
