Comment:

 Are you talking about the little X in a box below the status selector?
 (sitting on the window border)

 Do you see anything if you fully disable Compiz (i.e. metacity is
 functioning as WM?)  What about if you disable Compiz and then restart X
 (so compiz was never running as WM in a session)
