 Have you tried unchecking the "Raise conversation window" from the
 "Message Notification" plugin?
 If I understood correctly the problem, this should make the trick.

 Maybe this functionality should move in a place which is easier to find,
 since I know many people trying to find a setting like this but having no
 idea that is buried as a plugin option.
