 Not to beat an old thread to death but, I think to clarify what is being
 requested, it needs to work similar to skype.

 With skype installed, go to preferences > general > tick "start skype
 minimized to the systems tray"

 Logout and back in. Skype starts minimized to it's own tray with no other
 windows open.
