Comment:

 Increase your font size to a significantly larger value (large enough that
 the smileys are smaller than the text) and see if it still happens.

 In a quick test here what I see seems to fit with what I have been saying
 though I did notice an additional fact. pidgin appears not to take default
 font size/etc. into account when setting the initial size of the input
 area so setting the default font to be large enough to prevent this
 problem will not work without having input at least one character into the
 input area (but inputting that single character causes a similar size
 change as the smiley does which seems to further confirm my thought).

 pidgin probably should try to take the default font into account when
 creating the initial input area so as to avoid the text version of this
 "issue" but the smiley part of this issue cannot as easily be worked
 around (especially since not every message will contain smileys but every
 message will contain text).
