Comment:

 I don't think it is a problem caused by your distro or by NetworkManager.

 Remember that the problem occurs between two windows machines (which was
 your first example) when they are using the wireless network.

 I'm not familiar with how to debug Empathy.  I don't think it'll make any
 difference though - it is a network level thing, the incoming connection
 has the wrong origin IP.
