 I don't really understand what the problem is here, but Pidgin absolutely
 does use the nickname and username you give it in preferences.

 If you're concerned about your IRC nickname, note that this is the
 username in the first page of account preferences.  If you're concerned
 about your username in WHOIS, note that this is the username on the
 Advanced tab.

 In either case, I suspect this is interaction with your bouncer.
