 This is still an issue, please reopen it.
 I shutdown the system with pidgin hidden as tray, but when I restart, the
 window pops up open.

 I would try by quitting Pidgin without rebooting, but there's no way to
 quit pidgin while in tray. Since Ubuntu 11.10, Pidgin doesn't have its own
 tray icon: it is shown as an item within another tray icon, and from there
 there is no option to quit it without first opening its window.

 ANYWAY, if it is hidden as tray when you shut down the system, it should
 not show up after reboot; and it does.

 I don't know what "recent betas" mean but this was closed 5 years ago and
 I'n using version 2.10.10
