 I'm a long time user of pidgin and love it.

 System info: Ubuntu 12.04LTS and GNOME3,
 pidgin version : 2.10.3
 Message Notification plugin : 2.10.3

 Message Notification plugin is configured with "Raise conversation window"
 and "Present conversation window" options both set.

 When an IM is received, the conversation window is not raised to the top
 and is sometimes hidden behind a full screen window, and/or on another
 workspace.
