 Pidgin's behavior certainly doesn't change depending on whether you
 rebooted or not, but I suppose it's possible it could take longer to embed
 in the system tray when only just started or something like that.

 There's also the Buddy List Options plugin available in the
 [http://plugins.guifications.org/trac/wiki/PluginPack Plugin Pack] that
 will allow you to force hiding the buddy list when it is initially created
 always, irrespective of whether it was showing when piding was exited.
