You can choose which IM to talk to john on in the conversation window via
the Send To menu, which is what it was designed for. But more to the point
much of the point of contacts is to keep you from needing to think about
what protocols your friend is signed on to or which protocols they have
accounts on. Why do you need to "choose which IM method [you] want to use
to talk with John"? Why is this something important for you to do? Are you
aware that pidgin attempts to intelligently select the most active buddy
out of the contact for you? May I suggest that you read

if you weren't aware of how the contact feature in pidgin worked before
now.
