Comment:

 I doubt this is related to cygwin specifically, it is more likely caused
 by something in the environment (such as your PATH) being messed up when
 you launch pidgin through cygwin.

 What does the debug log say when when you receive a message (or should
 have recieved)?

 When you say the messages don't appear on the screen, do you mean they are
 queued in the tray, or what?
