 I have the same problem in 2.5.3 as well.

 I only have 2 buddies set to appear when offline, however they don't
 always appear when pidgin starts.  Sometimes one appears, sometimes the
 other, and sometimes both.  They rarely both appear.  I am suspecting it
 has something to do with rendering the contact list before downloaded.

 I am using the MSN protocol for 2 accounts, and XMPP for one.
