 I've tried with all plugins disabled.

 "Hide new IM conversations" is set to "Never."

 Sorry, I did not check -- the window is not minimized, just placed behind.

 Gnome 2.22.3 / Metacity 2.22.0 on Fedora 9 and Gnome 2.24.1 / Metacity
 2.24.0 on Ubuntu 8.10.
