 Do you have conversations set to be hidden by default? Are you talking
 about IM windows (one-on-one) or chatroom (one-to-many) windows? Do you
 have the Message Notification plugin loaded? If so, what preferences do
 you have selected there?

 What exactly do you want to have happen on new messages? Do you want
 different things for the start of a conversation and messages in an
 existing conversation?
