Comment:

 Take a look at the "Interface" tab in the Preferences window.  You'll see
 an option called "Show system tray icon".  When this icon is set to any
 state other than "Never", it is possible to hide the buddy list by closing
 its window.  This is by design.

 If you want to quit pidgin without hiding the buddy list window, you need
 to select "Quit" from the Buddies menu in the buddy list window.
