 When you compile it from source it will automatically set up all its
 required folders for settings and logs and such where they should be. The
 main difference is just where the binary is, which will be wherever you
 put it, likely in ~/.pidgin or something.

 However it will not appear to be that version in apt/synaptic, and will
 not be updated. (However your issue was that it wasn't being updated in
 the first place so I doubt that's a problem :p )
