Comment:

 There are two preferences that are relevant here. 'Hide new IM
 conversations' and the one directly below that 'Minimize new conversation
 windows'. Make sure the minimize pref is unchecked and that the hide pref
 is set to Never if you don't want windows to be minimized or hidden
 automatically.

 If both of those are set correctly and this is still happening post the
 output from the Help->Debug Window when a new conversation is started.
