 you can use the message notifications plugin to control the behavior of
 the chat window when its open. Mine flashes when its open.

 But this issue is about having [online buddies without open windows] and
 [online chats without open windows] behave similarly.

 So the response to "Why not just leave it open and use the taskbar
 flashing to indicate new messages?" is perhaps best found via another
 question: Why not just leave a window open for each and every contact on
 your buddy list?

 And the answer to that question is: Because that would be silly. ;)
