 I have same issue on Pidgin 2.10.9 on Windows 7.

 It is seems that this problem occurs because of following change.
 https://hg.pidgin.im/pidgin/main/rev/3ade5991f52f

 Automatically joined persistent chat goes into hidden conversation window.

 But by mentioned change, handle_present() ignores event for hidden
 conversation window.

 Attached patch makes handle_present() re-functional, but maybe corrupts
 the issue mentioned change had fixed.
