 Preferences->Interface->Hide new IM conversations->[setting]

 Was there supposed to be an end to the "... over many of them and
 sometimes" sentence?

 pidgin shows you the entirety of a single log file in each entry, you have
 so many entries because you close your window so often, if you stopped
 doing that you would get more coherent log files.

 As I said the "Close IMs immediately..." preference may be of some help to
 you if you really want to close the IM window after each IM you send
 despite being in the middle of a conversation, because it will keep the
 window open (but hidden) for a period of time thus keeping the log open as
 well.
