 Pidgin itself doesn't do any "flashing" of any sort - so it is either your
 WM responding to the URGENT hint set through the Message Notication
 plugin, or some other plugin that is doing something different (i'm not
 aware of any plugin that would manually be flashing the window content
 area).

 Try disabling the URGENT stuff in the Message Notification plugin.

 As to why the behavior appears to changed between 2.4.x and now, I have no
 idea, but I'm pretty sure it isn't something in Pidgin itself.
