 I have the same problem in 2.5.4.

 I go to Preferences, Status/Idle, and disable '''Use status from last exit
 at startup'''.  Then I select a '''Status to apply at startup'''.

 The selected status is remembered until I quit Pidgin, but the next time I
 start up, it's forgotten and the program automatically uses the status I
 had when I last quit.

 There doesn't appear to be anywhere in prefs.xml for the selected startup-
 status to be stored.  So it's not surprising that it's not getting
 remembered.  I guess maybe someone forgot code to actually save the
 selected startup-status?
