Comment:

 This sounds a lot like a bug in gnome-panel (or Compiz/Metacity), not
 Pidgin.

 Do you actually have to kill Pidgin, or does killing only gnome-panel
 resolve the issue?  If you attach gdb to Pidgin from a console and get a
 backtrace, what do you see?
