Comment:

 The only thing I can think of that might cause this, is that the buddy
 list has a WM hint applied when there's an incoming mail message (they
 normally display at the top of the buddy list).  Are you using a protocol
 that supports the "New mail notifications" checkbox in the account, such
 as Hangouts?
